Mongolonyx was named by Szalay and Gould (1966). Its type is Mongolonyx dolichognathus.
It was assigned to Mesonychinae by Szalay and Gould (1966) and Zhou et al. (1995); and to Mesonychidae by Carroll (1988), McKenna and Bell (1997) and Gingerich (1998).
