Atocetus was named by Muizon (1988) [Sepkoski's age data: T Mi-m Sepkoski's reference number: 1066]. It was considered monophyletic by Geisler et al. (2011).

(2004); to Kentriodontidae by Muizon (1988), Benton (1993), McKenna and Bell (1997) and Uhen et al. (2008); to Pithanodelphininae by Whitmore and Kaltenbach (2008) and Marx et al. (2016); to Delphinida by Geisler et al. (2011) and Peredo et al. (2018); and to Lophocetidae by Guo and Kohno (2023).
