Batrachotomus was named by Gower (1999). Its type is Batrachotomus kupferzellensis. It was considered monophyletic by Nesbitt (2011).

It was assigned to Suchia by Gower (1999); to Paracrocodyliformes by Weinbaum and Hungerbühler (2007); and to Loricata by Nesbitt (2011).
