Cycnorhamphus was named by Seeley (1870).

It was synonymized subjectively with Pterodactylus by Zittel (1890).

It was assigned to Ctenochasmatoidea by Unwin (2002) and Unwin (2003); to Pterodactylidae by Bennett (1996) and Pereda-Suberbiola et al. (2012); to Gallodactylidae by Lü et al. (2012); and to Lophocratia by Andres et al. (2014).
