Gnathoberyx was named by Patterson (1967) [Sepkoski's age data: K Sant Sepkoski's reference number: 915]. It is not extant. Its type is Gnathoberyx stigmosus.

It was assigned to Trachichthyidae by Patterson (1967); to Trachichthyoidei by Patterson (1993); and to Beryciformes by Sepkoski (2002).
