Megazostrodon was named by Crompton and Jenkins (1968). Its type is Megazostrodon rudnerae.
It was assigned to Morganucodontidae by Jenkins and Crompton (1979) and Carroll (1988); to Megazostrodontidae by Kielan-Jaworowska et al. (2004); and to Mammaliaformes by Bi et al. (2014).
