Bonitasaura was named by Apesteguía (2004). It was considered monophyletic by Gallina and Apesteguía (2011).
It was assigned to Nemegtosauridae by Wilson (2005) and Avilla et al. (2005); to Titanosauria by Apesteguía (2004) and Mannion and Calvo (2011); to Titanosauroidea by Gallina and Apesteguía (2011) and Gallina and Apesteguía (2015); to Lithostrotia by González Riga and Ortiz David (2014) and Páramo et al. (2020); and to Eutitanosauria by Carballido et al. (2017) and Navarro et al. (2022).
