Dakotasuchus was named by Mehl (1941). Its type is Dakotasuchus kingi.

It was assigned to Mesosuchia by Mehl (1941); to Goniophididae by Carroll (1988); to Goniopholididae by Frederickson et al. (2017); and to Pholidosauridae by Jouve and Jalil (2020).
