Parahodomys was named by Gidley and Gazin (1933).

It was synonymized subjectively with Neotoma by Kurten and Anderson (1980), Tomida (1987), Zakrzewski (1993); it was reranked as Neotoma (Parahodomys) by Lindsay (2008).

It was assigned to Neotoma by Lindsay (2008).
