Protodonta was named by Osborn (1888).

It was reranked as the suborder Protodonta by Gadow (1898) and Kuhn (1946); it was reranked as the suborder Protodonti by Jaekel (1911).

It was assigned to Polyprotodontia by Gadow (1898); to Haplodonti by Jaekel (1911); to Prototheria by Cope (1889), Hay (1902) and Hay (1930); to Theromorpha by Kuhn (1946); and to Promammalia by Gregory (1910) and Riek and Kukalová-Peck (1984).
