Nanosiren was named by Domning and Aguilera (2008) [name attributed to Domning not Doming and Aguilera]. Its type is Nanosiren garciae.

It was assigned to Dugonginae by Domning and Aguilera (2008) and Berta (2017); and to Dugongidae by Domning (2018).
