Clydonautilus was named by Mojsisovics (1882) [Sepkoski's age data: Tr Ladi Tr Nori-u Sepkoski's reference number: 995].

It was assigned to Nautilidae by von Mojsisovics (1896); to Clydonautilidae by von Mojsisovics (1902) and Teichert et al. (1964); and to Nautilida by Sepkoski (2002).
