Ptychotrygon was named by Jaekel (1894) [Sepkoski's age data: K Ceno K Camp Sepkoski's reference number: 884]. It is the type genus of Ptychotrygonidae.

It was assigned to Sclerorhynchidae by Herman (1975); to Batoidea by Case (1978); to Batoidei by Case and Schwimmer (1988); to Galeomorphii by Sepkoski (2002); and to Ptychotrygonidae by Kriwet et al. (2009).
