Nyctosauridae was named by Williston (1903).

It was reranked as the subfamily Nyctosaurinae by Kuhn (1946) and Kuhn (1966); it was reranked as the unranked clade Nyctosauridae by Bennett (1989).

It was assigned to Pteranodontidae by Kuhn (1946); to Ornithocheiridae by Kuhn (1966); to Pterodactyloidea by Bennett (1989); to Pterodactyloidea by Murry et al. (1991); and to Dsungaripteroidea by Cai and Wei (1994) and Andres and Norell (2005).
