Prototheria was named by Gill (1872). It was considered monophyletic by Waldman and Savage (1972).

It was reranked as the infraclass Prototheria by Griffiths et al. (1991); it was reranked as the unranked clade Prototheria by Averianov and Lopatin (2011).

It was assigned to Theria by Griffiths et al. (1991); to Mammalia by Huxley (1880), Flower (1883), Cope (1889), Flower and Lydekker (1891), Parker and Haswell (1897), Gadow (1898), Hay (1902), Gregory (1910), Hay (1930), Waldman and Savage (1972), McKenna (1975), Carroll (1988) and Zhou et al. (1991); and to Zatheria by Averianov and Lopatin (2011).
