Ctenocidarina was named by Mortensen (1928). It is extant.

It was reranked as the subfamily Ctenocidarinae by Fell (1966) and Smith (2009); it was reranked as the family Ctenocidaridae by Kroh and Smith (2010).

It was assigned to Stereocidarinae by Mortensen (1928); to Cidaridae by Fell (1966) and Smith (2009); and to Cidaridea by Kroh and Smith (2010).
