Cargninia was named by Bonaparte et al. (2010). Its type is Cargninia enigmatica. It was considered monophyletic by Bonaparte et al. (2010) and de Vivar Martínez and Soares (2015).
It was assigned to Lepidosauria by Bonaparte et al. (2010); and to Lepidosauromorpha by de Vivar Martínez and Soares (2015).
