Chaenomya was named by Meek (1864) [Sepkoski's age data: C Mosc P Guad Sepkoski's reference number: 157].

It was assigned to Grammysiidae by Hoare (1961); to Pholadomyoida by Sepkoski (2002); and to Chaenomyinae by Morris et al. (1991) and Bouchet et al. (2010).
