Cuneamya was named by Hall and Whitfield (1875). Its type is Cuneamya miamiensis.

It was assigned to Grammysiidae by Toni (1975) and Vokes (1980); to Pholadomyoida by Sepkoski (2002); and to Cuneamyinae by Bouchet et al. (2010).
