Aegoceras aenigmaticum was named by Gemmellaro (1884).

It was recombined as Gemmellaroceras aenigmatum by Hyatt (1900); it was recombined as Gemmellaroceras aenigmaticum by Bremer (1965), Smith and Tipper (1996), Rakús and Guex (2002) and Geczy and Meister (2007).
