Heterocaryon was named by Raymond (1937) [Sepkoski's age data: Cm Trep-l Cm Trep-u Sepkoski's reference number: 484,697]. It is not extant. It is the type genus of Heterocaryonidae.

It was assigned to Harpetidae by Jell and Adrain (2002); to Ptychopariida by Sepkoski (2002); and to Heterocaryonidae by Beech and Lamsdell (2021).
