Cyphotrypa was named by Ulrich and Bassler (1904). Its type is Cyphotrypa acervulosa.

It was assigned to Heterotrypidae by Bassler (1953); to Trepostomida by Sepkoski (2002); and to Atactotoechidae by Jiménez-Sánchez et al. (2015).
