Heterotrypa was named by Nicholson (1879). Its type is Monticulipora frondosa. It is the type genus of Heterotrypidae.

It was assigned to Trepostomida by Sepkoski (2002); and to Heterotrypidae by Bassler (1953) and Jiménez-Sánchez (2009).
