Myrmica duisburgi was named by Mayr (1868). Its type specimen is 679/10331, an exoskeleton, and it is an inclusion in amber.

It was recombined as Agroecomyrmex duisburgi by Wheeler (1910), Wheeler (1915) and Bolton (2012).
