Phragmorthis was named by Cooper (1956). Its type is Phragmorthis buttsi.

It was assigned to Phragmorthinae by Potter (1990); to Orthida by Sepkoski (2002); and to Phragmorthidae by Williams et al. (2000) and Hansen and Holmer (2011).
