Agathoxylon was named by Hartig (1848) [Genus Agathoxylon Hartig 1848 sensu Philippe 1995 Type species: Agathoxylon cordaianum Hartig 1848]. It is not extant. It is considered to be a form taxon. Its type is Agathoxylon cordaianum.

It was assigned to Araucariaceae by Philippe (1995), Gnaedinger et al. (2015) and Egerton et al. (2016).
