Phragmothyris was named by Cooper (1955) [Sepkoski's age data: T Eo T Ol Sepkoski's reference number: 1]. Its type is Phragmothyris cubensis.

It was assigned to Terebratulida by Sepkoski (2002); and to Megathyrididae by Williams et al. (2006).
