Fungocystites was named by Barrande (1887) [Sepkoski's age data: O Llde-u O Cara-m Sepkoski's reference number: 1075]. Its type is Fungocystites rarissimus.

It was corrected as Fungocystis by Haeckel (1896).

It was assigned to Cystoidea by Haeckel (1896); to Protocrinitidae by Kesling (1963); and to Diploporita by Sepkoski (2002).
