Calclyra was named by Frizzell and Exline (1955) [Sepkoski's age data: C Pn P Djhu Sepkoski's reference number: 768]. It is considered to be a form taxon. Its type is Prosynapta eiseliana. It is the type genus of Calclyridae.

It was assigned to Calclyridae by Frizzell and Exline (1955), Deflandre-Rigaud (1962), Mostler (1971), Wernlund (1977) and Kozur and Mostler (1989); to Holothuroidea by Sepkoski (2002); and to Ophiuroidea by Reich (2007).
