Isotomocrinus was named by Ulrich (1925). Its type is Isotomocrinus typus.

It was assigned to Heterocrinidae by Ulrich (1924); to Cincinnaticrinidae by Ausich et al. (1998) and Ausich (1998); and to Disparida by Sepkoski (2002).
