Agnostocrinus was named by Webster and Lane (1967) [Sepkoski's age data: P Sakm P Guad-l]. Its type is Agnostocrinus typus.

It was assigned to Blothrocrinidae by Webster and Lane (1967); to Cladida by Sepkoski (2002); and to Staphylocrinidae by Ubaghs et al. (1978) and Webster and Webster (2012).
