Aenigmastropheus was named by Ezcurra et al. (2014). Its type is Aenigmastropheus parringtoni. It was considered monophyletic by Ezcurra et al. (2014).

It was assigned to Protorosauridae by Ezcurra et al. (2014); and to Archosauromorpha by Ezcurra (2016).
