Gagaria was named by Duncan (1889) [Sepkoski's age data: T Than T Ol-u]. Its type is Micropsis venustula.

It was reranked as Thylechinus (Gagaria) by Cooke (1941).

It was assigned to Cyphosomatidae by Clark and Twitchell (1915); to Thylechinus by Cooke (1941); to Echinidae by Cooke (1959); to Echinoidea by Kier (1997); and to Temnopleuroida by Fell and Pawson (1966), Linder et al. (1988) and Sepkoski (2002).
