Ammotrophus was named by Clark (1928) [Sepkoski's age data: Q Plei R]. It is extant. It is the type genus of Ammotrophinae.

It was assigned to Ammotrophinae by Durham (1955); to Arachnoididae by Durham (1966); and to Clypeasteroida by Sepkoski (2002).
