Prenolepis pygmaea was named by Mayr (1868). Its type specimen is B 5080, an exoskeleton, and it is an inclusion in amber.
It was recombined as Paratrechina pygmaea by Dlussky and Rasnitsyn (2009); it was recombined as Nylanderia pygmaea by LaPolla and Dlussky (2010).
