Zygosaurus was named by Eichwald (1848).

It was assigned to Labyrinthodontia by Owen (1859); to Dissorophinae by Watson (1919); to Dissorophidae by Efremov (1940) and Carroll (1988); and to Eucacopinae by Schoch and Sues (2013) and Schoch and Milner (2014).
