Aenigmadelphys was named by Cifelli and Johanson (1994). It is not extant. Its type is Aenigmadelphys archeri.
It was assigned to Marsupialia by Cifelli and Johanson (1994) and McKenna and Bell (1997); to Alphadontidae by Kielan-Jaworowska et al. (2004); to Peradectidae by Goin et al. (2006); to Didelphimorphia by Davis (2007); to Metatheria by Williamson et al. (2012); to Marsupialiformes by Wilson et al. (2016); and to Pucadelphyoidea by Muizon and Ladevèze (2022).
