Pantolestes was named by Cope (1872). Its type is Diacodexis secans. It is the type genus of Pantolestidae, Pantolestoidea.
It was assigned to Pantolestidae by Cope (1872), Hay (1902), Van Valen (1967) and McKenna and Bell (1997); and to Pantolestinae by Lopatin (2006).
