Agnotherium was named by Kaup (1833).
It was synonymized subjectively with Squalodon by Trouessart (1898).
It was assigned to Thaumastocyonini by Ginsburg (1977); to Amphicyoninae by Peigné et al. (2008); to Amphicyonidae by Carroll (1988) and Werdelin and Peigne (2010); and to Thaumastocyoninae by Morales et al. (2021).
