Stephenospongia was named by Rigby (1986) [Sepkoski's age data: Cm mMid-u Sepkoski's reference number: 766]. Its type is Stephenospongia magnipora.

It was assigned to Reticulosa by Sepkoski (2002); to Hintzespongiidae by Finks and Rigby (2004) and Rigby and Collins (2004); and to Hexactinellida by Bambach et al. (2007).
