Meniscomys was named by Cope (1878).

It was synonymized subjectively with Protogaulus by Riggs (1899); it was synonymized subjectively with Allomys by Hay (1902) and Stock (1935).

It was assigned to Meniscomyinae by Wang (1987); and to Aplodontidae by Cope (1879), McGrew (1941), Rensberger (1983) and McKenna and Bell (1997).
