Prototomus secundarius was named by Cope (1875).

It was recombined as Stypolophus secundarius by Cope (1877) and Hay (1902); it was recombined as Sinopa secundarius by Scott (1892); it was recombined as Sinopa secundaria by Matthew (1909) and Matthew and Granger (1915).
