Cladyodon was named by Owen (1842).

It was synonymized subjectively with Zanclodon by Huene (1902); it was synonymized subjectively with Teratosaurus by Huene (1908) and Huene (1914); it was misspelled as Cladeiodon by Huene (1923), Romer (1956), Tatarinov (1964), Romer (1966) and Steel (1970); it was considered a nomen nudum by Welles (1984).

It was assigned to Saurii by Meyer (1845); to Lacertinidae by d'Orbigny (1849); to Thecodontia by Owen (1861); to Thecodonta by Haeckel (1866); to Lacertilia by Owen (1842), Quenstedt (1852) and Quenstedt (1867); to Dinosauria by Huxley (1870); to Zanclodontidae by Zittel (1890); to Carnosauria by Huene (1923); to Teratosauridae by Romer (1956) and Tatarinov (1964); to Theropoda by Romer (1966); and to Ornithosuchidae by Steel (1970).
