Vanderhoofius was named by Reinhart (1959). Its type is Vanderhoofius coalingensis. It was considered monophyletic by Beatty (2009).
It was assigned to Desmostylia by Domning (1996) and Domning (2008); to Desmostylia by Berta (2017); and to Desmostylidae by Reinhart (1959), Shikama (1966), Inuzuka et al. (1995), McKenna and Bell (1997), Barnes and Goedert (2001), Beatty (2009) and Domning (2018).
