Messapicetus was named by Bianucci et al. (1992). It was considered monophyletic by Bianucci et al. (2010).
It was assigned to Ziphiini by Bianucci et al. (1994); to Hyperoodontidae by McKenna and Bell (1997); to Ziphiinae by Fordyce and de Muizon (2001) and Bianucci et al. (2007); and to Ziphiidae by Bianucci et al. (1992), Bianucci and Landini (2002), Lambert (2005), Bianucci et al. (2010), Lambert et al. (2013), Bianucci and Varola (2014), Marx et al. (2016), Bianucci et al. (2016), Berta (2017), Ramassamy et al. (2018), Bianucci et al. (2019) and Godfrey and Lambert (2023).
