Calyptraphorus was named by Conrad (1857) [Sepkoski's age data: K Camp T Eo-u Sepkoski's reference number: 700,1074]. It is the type genus of Calyptraphorinae.

It was assigned to Strombidae by Gardner (1945) and Harris and Palmer (1947); to Neotaenioglossa by Sepkoski (2002); to Calyptraphorinae by Bandel (2007); and to Rostellariidae by Pacaud (2008) and Kase and Aguilar (2014).
