Pseudogeckoolithus was named by Vianey-Liaud and López-Martínez (1997). It is considered to be a form taxon.

It was assigned to Dinosauria by Vianey-Liaud and López-Martínez (1997); to Prismatoolithidae by Vianey-Liaud and Garcia (2003); to Gekkoolithidae by Moreno-Azanza et al. (2016); and to Maniraptora by Choi et al. (2020).
