Lonchodytes was named by Brodkorb (1963). Its type is Lonchodytes estesi. It is the type genus of Lonchodytidae.

It was assigned to Lonchodytidae by Brodkorb (1963); to Procellariiformes by Hope (2002); and to Aequornithes by Scofield et al. (2006).
