Gymnocidaris was named by Agassiz (1838) [Sepkoski's age data: J Bajo J Bath-u Sepkoski's reference number: 577,956].

It was assigned to Hemicidaridae by Fell and Pawson (1966) and Addi et al. (1998); and to Hemicidaroida by Sepkoski (2002).
