Phylactocephalus was named by Davis (1887) [Sepkoski's age data: K Ceno-u Sepkoski's reference number: 915]. Its type is Phylactocephalus microlepis.

It was assigned to Halecidae by Goody (1969); and to Alepisauriformes by Sepkoski (2002).
